I'd center it, because it's standard, and what's excepted, and you aren't really doing anything creative with it, so it doesn't make sense to me to left align it when your theme is centered.
Also, I'd put single pipes between the links in the footer:
Home | Features | Our Designs... etc, for exactly the same reason. If there's not a reason to break away from what people expect to see... then give the people what they expect.
Also, from a completely subjective artistic standpoint, I'd make the searchbox input area completely black, and use the search icon from your SEO block as the search button.
I'd also try adding your primary color somewhere in the logo, to make it pop more... probably on the word church. I'd also add either an orange or a green as an accent color to the blue somewhere on the page.
I really like the way it looks, trust me, or I wouldn't bother commenting!
Oh yeah, one more thing... it would be really cool to use some javascript on the support button, and animate it a bit, have it slide out on hover. Then, when you click on it, it would be awesome eye candy for it to pop out from the side, and left align to the side of the page.

Thank you for your honest feedback. I have updated the site with our new logo and fixed the issue with the footer.
The reason the pages are not centered yet, is because we are going to have information on the right side of the page, next to the main body text.
